For debian and ubuntu, there's a regenerate_ssh_host_keys.service systemd service, and part of what it does is disable itself.

But, ssh-keygen won't overwrite host keys that already exist, so I'm thinking it's fine for it to not be disabled.

I wanted to know if there were any thoughts form the Omni side about that.

I think that sounds like a good idea. It's what most OSs do - regenerate them if they're missing.
